yup, that's a gen 1 clasp: you can tell by the small metal piece sticking up, the clasp fits onto that piece of metal and it's prone to bending and the clasp won't stay shut. I've replaced a couple clasps with the later gen 2 clasp which has a cast ferrule for the clasp to seat over, a much better design.
And the dive extension is much smoother on the gen 2 as well, even though the color doesn't match the bracelet as well.

What other changes or improvements have been made in the 12 years MM300 SBDX001 have been in production? Has it only been to the clasp?

Seiko has never officially confirmed this (to my knowledge), but the lighter weight and the differing color sure hint at it.
